The "Finished evaluation" message comes from the C-c C-r (send region) command.
It doesn't scroll the *R* window.  If you manually scroll the window, are the
prompts there?

The C-c C-n (send line) command does scroll the *R* window.

I can't think of any reason why the *R:2* buffer should behave differently
from the *R* buffer.  My guess is therefore that you are using different
ESS commands in the two different windows.
