Transcript files myfile.rt are intentionally opened in read-only mode.
 The intent is to
prevent accidental destruction of the historical record.  You can
unlock them with
the standard emacs sequence C-x C-q

I believe M-x ess-transcript-clean-region works in only ess-transcript mode.
This is not a serious restriction as you can always change the name of the file
to something.rt before cleaning it, and then save the cleaned file as
something.r.
