Adding something like the following to your "Renviron" file:

LANGUAGE=en

 I have never seen this rendering of ä (a-Umlaut) by  "a 
 in *R output*.  Of course I know about it as a recognized
 ascii-transliteration and as the 'german' style/class in LaTeX.

 Could it be that have configured your Emacs in a very special
 way so as to automagically tranlate correct ä into "a ??
