Sorry not to get back sooner.
Yes, Rich I think you're right. The initial path that was presented when
I reinstalled ESS as the Cygwin version(after my problems with the
native Windows compatible version) was the R binary directory.
The problem I'm faced with is that I have recently moved from a group
where I had access to a range of software to help solve the statistical
problems I had to address. I now have no access to this software to fall
back on but still have an ongoing need to perform some of those tasks.
This situation is complicated by the fact that this is a cross-platform
requirement. I have been using R under MS Windows, along with the
excellent range of packages supplied by fellow R people (far more
talented than me, I must say). So, I have been pampered by the Rgui
application. However, looking for a consistent environment in which to
operate under Windows, linux, Solaris etc, I am turning to ESS and
XEMacs for a solution. Hence my ignorance at needing to select default
data directories and the other intricacies of the Rterm environment.

I'm stepping into the middle. It look like you have your current emacs
buffer in the R directory. Then when you say M-x R, ESS thinks you want
to work in the current directory, which is the R directory.
To get the effect I think you are looking for, open a dired or myfile.r
in the directory you want to be in. Then when you say M-x R, ESS will
assume you want to be in that directory.
Am I answering the right question?
