[Bioc-sig-seq] putting Paired-End Illumina reads together

Hi,
I would like to know if there is software to put
PE reads together? In this case there is no
reference sequence for alignment. The PE reads would
sometimes overlap or be close together by ~10-20bp.
There are matching titles for the paired reads. There
is a subset of reads from one of the reads which covers
approximately the same region. So this subset of reads
could be overlapped with the 2nd set of reads. Is this
possible?
