Try this

dat <- matrix(c(runif(48), 0, 0), 25, 2, byrow=TRUE)
# Complete plot symbol on axes, but axis on top
plot(dat, xaxs="i", yaxs="i", pch=16, col="red", xpd=TRUE)
# Complete plot symbol on axes with symbol on top
plot(dat, xaxs="i", yaxs="i", type="n")
points(dat, xaxs="i", yaxs="i", pch=16, col="red", xpd=TRUE)
