1. Use "\\.$" like this:
sim.code.1 <- sub("\\.$", ".1", sim.code)
read.table(text = sim.code.1, sep = ".")
2. or without regular expressions
DF <- read.table(text = sim.code, sep = ".")
DF[is.na(DF)] <- "1"
