[R] boxplot&levels

Perhaps you could specify the factor order you want using
the factor() function:
   my.factor <- factor(something, levels=c("A","C","B"),
                       labels=c("A","C","B"), ordered=TRUE)
   boxplot(my.vector ~ my.factor)
