I actually use muse (a competitor to org-mode) quite a bit for
planning, notes, hyperlinks/buttons, etc.  It's quite useful, and I've
heard good things about org-mode as well.  The prime use comes if you
live in Emacs.   Unfortunately, at some point, it's too costly to
convert, without figuring out the data-migration strategy.

I have looked at integration, as a simpler approach to Sweave (in
fact, it could work as a simpler markup which gets mapped to latex
eventually).

But it'll have to wait until I become an academic again, or find a
more research-y employer.   Or for someone else to work on it :-).
