Catherine,
If you don't mind undoing part of your work, take advantage of mine
to make your life easier and install a recent GNU Emacs with ESS
bundled:
http://vgoulet.act.ulaval.ca/en/emacs
Now to answer your question, at first you will not have a .emacs
file. If you want to create one, it should be put in your "home"
folder. You set this via an environment variable %HOME% pointing to
any folder you want. My Emacs install will use the value of the
variable %USERPROFILE%, which is usually C:\Documents and Settings
\<your user name>.
You will find links pertaining to .emacs files in the Other Emacs
Resources section of the page linked above.
