I can't duplicate your experience.

In both R and Sqpe I got the same behavior.
C-c C-c C-g
or
C-g C-c C-c
interrupted the loop.

.The C-g tells emacs to stop waiting for the next prompt.
The C-c C-c is sent to the R or Sqpe process which then cancels
what it was doing and issues a prompt. Sqpe also prints the
word "Interrupt".

I am using Emacs 21.3.1 with ESS 5.1.24 on Windows XP, with S-Plus 6.1 and
.R 1.7.1
