Welcome to one of the seven wonders of Windows: incompatible line
endings.
There are tools to automate the process (not sure if OS-X has
dos2unix), but using Emacs, one can always do something like:
M-x query-replace <ret> C-q C-m <ret> <ret>
(where <ret> is the enter or return key).
